Well i did copy the original desktop dungeons folder and paste it on the desktop then i installed mod onto that folder. If you *did* replace the base version, maybe you overwrote it with Steam cloud? I don't think it would prompt you to download from the cloud unless you lost internet or something, but that could technically be possible.
